My favicon is uploaded and shows up on the site etc, but in the emails that I get from the system, the favicon is a question mark. Is there anyway to change this?

What do you mean by the favicon? A favicon is shown in the tab of the browser and bookmarks.

The little icon that shows up next to the next in the inbox is a question mark.

I believe that comes from your email account. It won't come from the favicon from your website. I don't know if you can add one if it is not from a gmail account.
