I don't know why some places it works and some it doesn't. On my server the database backups no longer work after an update. I believe it has something to do with the MySQL server configuration. I have test hosting accounts on other servers and 2 of them the database backups work fine.
So I suspect something to do with the MySQL server configuration but haven't been able to figure out what. So you may want to try to backup the database using the PHPMyAdmin in your hosting control panel.

Some more clarity/requirements on this would be helpful so I'll add more. It was not related to any PHP system() stuff.
I resolved the problem by installing mysql-client package as this backup command mysqldump is needed for the backup and is included in that package
