Site Timing Out

Hi,
I have been having some trouble with sytist. As I get busier with more people on the site the software has been timing out or throwing bad request errors. I am using decent hosting (a2hosting.com). As the client goes to download galleries that is when the error happens. This in turn shuts down the whole site for everyone else on the server. Looking at the resource usage on cpanel there seems to be spikes in resources used when this happens.
Couple things that you should know. I do have cloudflare being used as my Wordpress site has been targeted for DDOS attacks. Also, all images are hosted using amazon S3. Any thoughts on this would be appreciated. I have about 100 active galleries...40 of them are weddings. URL is jonadamsphoto.com

Yes i believe that is the case. What would you recommend setting the number of files for the zip archive? Right now the zip creation is very slow. Is there a way to streamline the server so it creates the zip files faster? When I use dropbox.com it will zip up around 1000 files fairly fast.

Start at 50 then work your way down if you have to.
