New Homepage Over Old One?

I used page designer to create a new home page. I have loaded it.
However, the old page is still there and the new template loads under it.
I have gone trough different menus and searched, but I am stuck. I managed to turn off the side menu, and delete the images. But I have a giant white block at the top of my page.

That looks like you have the CLF-Display enabled. In the Sytist admin, go to Site Content -> Manage Home Page and click the CLF Display tab and uncheck enabled and save.

But if I want to make that new template my entire site and get rid of the entire header and the menus, how do I do that?

I don't understand what you are wanting to do. The page template applies only to that certain page.
Are you wanting to remove the entire header and menu from all pages of the site?
