Hey Tim,
I'm wondering if it's possible to have a pop-up show on a page with a message asking if the viewer would like to contact us/leave us their email.
And if so, is it possible to have it pop up at a specific time? Say, when they've scrolled part way down a page?

In your Sytist admin, People -> Mailing List ... and Mailing List Settings there is an option for a popup to collect email addresses.

Great thanks. Is it possible to customize the text, such as font size? And also, can I disable the 'x' bar to close the window? So they have to click the no thanks bar instead??

I have enabled the email capture pop up, but it's not working on the site. I set it to 5 seconds, but it's just not showing up. Any advice?

I can't think of any reason why it wouldn't be working unless you had already viewed it once because it will only show to the visitor once on their first visit.
In People -> Mailing List Settings, if you click on the Preview Website link under the option to enable the pop up, does it work?
